I have windows vista and it is reading my controller inputs fine but when i start xpadder up and try to configure the buttons it doesnt read the input

Which drivers are you using?
Do all of the controls work in Windows control panel? The controller should show up in the Game Controllers applet, double click the controller entry to open its properties and check the test tab.
